I can only guess that height for 2nd subitems box is connected with 1nd submenu item box - so it uses this same height. It was shortcut for developer, but I cannot give you easy solution for it. It request more changes in php/js.
Using CSS we can only make a smaller white menu box, but result never will be great like in modern templates.

Okay. I see it works well in the University Template. This is a massive project so it is best to start off with current browser compatibility and stay away for the older templates.

Old templates are old, and they will be until they will be off from support. That's why we always suggest to use new templates which can be fixed and new features can be also added by requests.
